چکیده

This article presents some of the facilities offered by our TraMiner R-package for clustering and visualizing sequence data. Firstly, we discuss our implementation of the optimal matching algorithm for evaluating the distance between two sequences and its use for generating a distance matrix for the whole sequence data set. Once such a matrix is obtained, we may use it as input for a cluster analysis, which can be done straightforwardly with any method available in the R statistical environment. Then we present three kinds of plots for visualizing the characteristics of the obtained clusters: an aggregated plot depicting the average sequential behavior of cluster members; an sequence index plot that shows the diversity inside clusters and an original frequency plot that highlights the frequencies of the n most frequent sequences. TraMiner was designed for analysing sequences representing life courses and our presentation is illustrated on such a real world data set. The material presented should, nevertheless, be of interest for other kind of sequential data such as DNA analysis or web logs.

Extracting Prior Knowledge from Data Distribution to Migrate from Blind to Semi-Supervised Clustering

Although many studies have been conducted to improve the clustering efficiency, most of the state-of-art schemes suffer from the lack of robustness and stability. This paper is aimed at proposing an efficient approach to elicit prior knowledge in terms of must-link and cannot-link from the estimated distribution of raw data in order to convert a blind clustering problem into a semi-supervised o...

Learning Statistical and Geometric Models from Microarray Gene Expression Data

Analysis of microarray gene expression data is important for disease study at the molecular and genomic level. Computational data modeling and analysis are essential for extracting meaningful and specific information from noisy, high-throughput, and large-scale microarray gene expression data. In this dissertation, we propose and develop innovative data modeling and analysis methods for learnin...

Feature Extraction for DW-MRI Visualization: The State of the Art and Beyond

By measuring the anisotropic self-diffusion rates of water, Diffusion Weighted Magnetic Resonance Imaging (DW-MRI) provides a unique noninvasive probe of fibrous tissue. In particular, it has been explored widely for imaging nerve fiber tracts in the human brain. Geometric features provide a quick visual overview of the complex datasets that arise from DW-MRI. At the same time, they build a bri...
